We flying into MRS and traveling to Aix for 3 nights, then on to Avignon for a cruise. Would it be best to uber from MRS to Aix and then take the bus or the train from Aix to Avignon? I read that the train station for Aix is out of town quite a ways.

There's a short easy way or a long difficult way to get from Aix to Avignon. You need to reserve a seat on a TGV going from Aix TGV station to the Avignon TGV station. The ride takes 20 minutes. The little hiccup is that you need to take the shuttle train to the Aix TGV station (15 minutes) and a taxi or bus from the Avignon TGV station to the port. Just remember that you have to specify Aix-en-Provence TGV station and Avignon TGV stations and reserve your tickets as soon as you have your date because these trains have only reserved seats.
If you don't want to use the TGV station, you have to take a local train to Marseille and change to at least one train to Avignon. The fastest is 1.5 hours and the slowest is 3 hours due to all the changes.
I didn't look at the buses, but I know that the Flixbus is outside the center of Aix and requires a cab ride.
I don't know about getting from the airport to Aix. Someone else will let you know.
