In late May, my wife and I want to travel from Marseille to Faro Portugal via air.
Any recommendations on airlines, flights to avoid.

I can't imagine that there are even many options to fly this route. After weeding out long layovers in the wrong direction, this might be a 'beggers can't be choosers' situation.
It's probably easier/faster, and maybe cheaper to fly to Lisbon, rent a car there, and drive down.
A quick look revealed one nonstop ( Ryanair operated by Airmalta) for the 2hr 20min flight. Next best was a nearly 5 hr 2 plane trek and then got worse from there (time wise).
We just booked a flight on Ryanair from MRS to FAO late May. Our friend in Portugal recommended this. I rented a car at the airport through American Airlines to get some airline miles.

To complete this thread, we flew Ryanair from MRS to FAO. Apart from the ticket upcharges and no airport announcements in English, the flight was good. The crew were efficient and the flight straightforward. No issues with checked bags.
