How far are the docks from where ships dock into Marseille? Cost for transportation to ship from town?

This depends entirely upon the cruise line. The last time I stopped in Marseille, our ship docked right at the old port and we walked into town. If you are on a big ship, they can dock anywhere between Marseille and just east of the airport, a distance of around 30 km.
Cost will depend upon your docking location and where you want to go. There is bus service to Marseille from along the port, but I do not have the details.

This is definitely cruise line and ship specific. You should be able to get this info from the cruise line.

In our experience with Holland America, they will always have a free shuttle bus from the dock to the center of town. It runs frequently every 30 minutes to an hour. When we were in Marseille it went to the old harbor on a side street. HA will provide very clear instructions.

So you don't need to bother with the ship's paid for shuttle.
