Arriving in Marsaille airport (for Provance) for the 2nd leg of our trip. Will rent a car at airport, drive to home base Avignon or Arles for 3 nts, then take train to CDG. Are there shuttles that can take us from the airport to St. Charles train station after returning rental car?

Marseille St Charles is the main train station.
Check with your rental agency to see if they have an office Marseille near the train station. Thrifty, Enterprise, Alamo and Hertz all have offices in walking distance.
I've been to the Marseilles airport and train station. Whatever it takes transportation wise I'd much rather pick up and return a rental car at the airport, small on the notthern outskirts of the city than get or return a rental car at the congested inner city area near the train station.

Seconding this suggestion. No reason to go to Marseille. Just return the car at the Avignon TGV on the day that you leave Provence and the train to CDG. Unless you rent from Hertz or Avis, there is no one-way rental charge in France.
There is a local train from the airport to Avignon Centre Ville, as Nigel's connection will show. You could rent a car in Avignon when you need it, avoiding congested parking within the city walls. Or you can take a shuttle from the airport to Aix-en-Provence and the high-speed train to Avignon TGV station, on the edge of the city, where there are car rental agencies or a very brief shuttle into the city.
