We are a little concerned that our plans on a strike day are going to be challenging. We leave our apt from the 5th/6th arr, head to Gare du Nord, then take the Thalys (we already have reservations) to Rotterdam in June on a strike day. Will there be potential problems?

Neither Thalys nor the Eurostar have seen operations greatly affected by the strike.
