Does anyone know of a good local travel agency in Avignon? I'm planning a trip to Avignon in July, I don't have a car and I've heard buses and trains do not go to all villages. I'm looking for a local agency which organises day tours to those small typical villages up in the mountains.

You could contact the Avignon tourist bureau. tourisme-avignon.com and ask them. Also I think Viatour has a tour you can book.
We did a day tour last June with Provence Panorama and were very pleased; only the two of us on our tour, our driver was great, and we saw a ton of wonderful things. We did the "chocolate, wine, villages and monuments" tour because we really wanted to see Orange and Pont du Gard ... and eat chocolate... but there are several that go to some of the Luberon villages that might be what you are looking for.

I'd recommend Occitania Provence Tour to you. Their have a website in English. I traveled with them last year and was very satisfied. I did 2 half-day tours (one in the Luberon region and one in the Alpilles region.. smal typical villages, olive oil mills...).
