I'm trying to get away to Morocco for a bit at the end of the month, but every flight that I can find has be landing in Paris with a 1 hour and a half layover before my connection to Morocco. I've heard that the new entry system is causing huge backups especially at CDG and a minimum of two hours is recommended. Should I avoid these flights with less than 2 hour layovers?

Where are you starting your trip? If it is a non-Schengen country -- including but not limited to the UK, Ireland, US, Canada -- you will not go through any border control at CDG, assuming you have booked this entire trip on one ticket. (You will likely go through security, however.)

The transfer at CDG is airside with other transferring passengers. Checked luggage is not picked up -- it goes through. Any passport control will happen along the transfer route only with others transferring -- you don't go through the long entry lines and EES for those arriving in Paris. 90 minutes is not a lot but barring a late flight (and usually US flights are a bit early or on time -- not always we had one 2 hours late last year -- but usually) you should make it.
I would find out what terminals you will be using so you can go on line to the CDG site and see precisely what the transfer looks like. Sometimes there are even videos of the whole process. It is helpful to know what you need to do before arrival -- Follow yellow correspondence signage and don't follow people out into the terminal for immigration -- if you do that you will miss your flight. Your transfer might involve tram or shuttle bus etc. CDG is big and complicated but the web site will tell you how much time you need and this should be enough.
