Here is our possible itinerary
Fly from NYC to Marseille on 7/19
Stay for 3 nights.
Take train to Nice on the 7/22
Stay in a nearby town until 7/29 (7 Nights)
Take train to Lyon
7/29 to 8/2 (4 Nights)
Train to Paris on 8/2 (2 Nights)
Fly home on 8/4
We have both spent time in Paris and in Nice. Neither of us has been to Marseille and Lyon

You are backtracking needlessly. Fly to Nice, then take the train to Marseille, then train to Lyon, and finally train to Paris.
Marseille is very hot in summer.
How far is “ nearby town” from Nice?
Perhaps Ville-Franche Sur Mer

Marseille is awesome! I loved the food, the old port, the new museum, everything. I think 3 nights in Marseille is great.
