We are flying into Basel/Mulhouse for a vacation 5/9 - 5/23 and trying to figure out which areas to to avoid during the long 5/16 week-end (cities or smaller towns)? Where would it be most crowded? Would tourist sites be likely to be closed? Any comments would be appreciated as it is our first time to France.

I can't give you a specific answer, because I don't know. I was astounded when I found I couldn't rent a car in Normandy on May 16, only to find out that it's WhitMonday. (Huh?) So we'll train to Caen on Monday, stay there, and pick the car up on Tuesday.
