We will arrive in Bordeaux on a Saturday afternoon in mid-June, with a flight departing at 8:30 am on Sunday. With that timing, would you stay in the City Center, or near the airport? I'd prefer to be in the center, but don't want to be anxious about missing our flight to Basel. I assume we should be at the airport by around 6:30 am to check in.

Since you flight will be intra-Schengen and Bordeaux is a modest-sized airport, I don't think you need to be there as early as you say. And since I always avoid staying at an airport hotel, I would suggest staying in the center and arranging the night before for a taxi.
