choices are gare de lyon area (courtyard)
or republique (crowne plaza)
Friends say avoid republique since frequent protests
any suggestions ?

Well, I'd stay in the Republique area because I don't mind protests and my favorite boulangerie is near there but I would suggest the Courtyard because it is closer to the river. Are there a lot of protests in November?
