We want to book a TGV train from Avignon to Paris. Since we will be staying at a hotel in the Marais section, which is the best TGV station to arrive at?

You don't get to choose. Trains from different places come to different stations. Choose Paris, and you will be directed to the correct station.

That train goes to Gare de Lyon, convenient to Le Marais.

You don't have a choice, unless you wanted to take some strange detour. Fortunately for you, the TGV's from Avignon go to Gare de Lyon, which is close the Marais.
