Scheduled arrival is 3:45 pm at Marseilles; we will need to go through customs, rent a car, and drive to Toulon ferry to Corsica. Ferry leaves at 9 pm. Will we make it?

You should have more than 3 hours to cover the ~50 miles. Barring something boarding on catastrophic, you look 'OK'.
Does the ferry require reservations or is it a 1st come service? If they take reservations, I would get one.
