My son is traveling to Aix-en-Provence for a semester abroad. He will fly through Amsterdam and I am wondering if he will need to get his bags and re-check them while going through customs at this airport, or will they be sent to his destination in Marseilles?

If his connecting flight to Marseille is part of the same ticket as the flight to Amsterdam, his bags will automatically be transferred to his connecting flight. Immigration (passport check) will be in Amsterdam, customs (the stuff you are bringing with you) will be in Marseille ;but it's just a walk-through.
