My travel partner's CDC card has a cross out for the booster. The pharmacy rep crossed out a small mistake and re-wrote the correct info next to the cross out. Do you think this will be a problem? The first two shots were done at another location, and the third was done elsewhere.

Doesn't seem like it should be a problem. When I first uploaded my wife's card to FlyReady it was rejected because "birth dates don't match (to ticket)." Turns out her birthday was never written in the card. So I wrote it in, took a fresh photo and uploaded; success. Depending on your airline maybe try doing the same, upload as is and see what happens.

We still need to upload cards to the airline? We are flying Air France.

Not sure about need but it's often an option. I'm flying Air France but booked via Delta, so uploaded everything through the Delta site.
