You didn't mention a budget range, so I assumed it's not an issue for you.
The 3 times we've visited Bordeaux we've always stayed at Hotel des Voyageurs. https://www.hotel-voyageurs-bordeaux.com/
It may be on the "wrong" side of the river, but you can walk over the nearby bridge into the center of the city, and there's also a tram stop just down the street from the hotel.
