I have 3 nights free between these towns. Any suggestions?
I’m leaning toward Bayonne as Biarritz is close to st Jean where I’ll be for a week.

I liked Bayonne a lot more than Biarritz, though it didn't help that I hit Biarritz on a very rainy day. Bayonne does have more to see.
If you're willing to rent a car, word is that there are some mountain villages worth visiting. Being dependent on public transportation, I haven't seen them. I don't know whether you'd be able to get to any of them by bus during the three days you have available.
