We are considering taking a train from Nice to Bern or staying somewhere halfway for one night in Italy vs flying. We would rather not drive.

I am in Bern now. I came here from Brussels. I decided to fly after looking at train travel time and connections. In your case I would take the earliest flight from Nice to Zurich or Nice to Geneva or if available Nice to Basel. Then you just need to take one train.
Or if you have time go Nice to Milan to Varenna and stay on Lake Como area. Then take Varenna to Tirano to Bern along the scenic Bernina Express route.
Train would be nice - Ventimiglia - Milano - Bern. An interesting place to break this up would be Genoa.
Or go via France. Nice - Lyon - Geneva - Bern. A good stopover would be Lyon.
To the other poster: I do Belgium - Switzerland by train quite regularly. I vastly prefer it over flying and it is usually cheaper. Its going to eat up most of a day anyway, regardless how you do it...
Flying from Brussels to Geneva on Swiss Airways was half the price of the train in my case. But I prefer the train also.
