I don't know how long you'll be in Paris for, but Guest Apartments (guestapartment.com) is probably the highest rated agency out there. They have a 7 night minimum and only do check-ins on Sat Sun and Mon (check those days). They're also pricey. But you get what you pay for.
I'd also check out Vacation In Paris (vacationinparis.com). They've been around forever. Their apartment selection is a little less on the luxury side, but still very nice.

We will also be using the Vacation in Paris rental agency for our upcoming December trip. This is our first time using this agency and they have been very easy to work with! While they have many listings throughout the city, we’re renting a lovely one bedroom with an Eiffel Tower view on Rue Cler.
