Our trip to France in September, will take us from Paris to Bayeux; and from Bayeux to Lyon. I am assuming we will have to go from Bayeux, back to Paris, then on to Lyon? If so, will we go to Gare St. Lazare, from Bayeux, and then depart to Lyon from another train station (Gare de Lyon)?

Thanks. Will keep in mind. Right now the plan is to go by train.

Yes, you will need to cross Paris as there are no direct trains from Bayeux to Lyon. Fortunately, the new "express" Metro Line 14 runs directly between St Lazare and Gare de Lyon.
