No to Batobus (looks fun, though), yes to Jardin des Plantes.
Jardin des Plantes is worthwhile, but easily combined with other nearby sights such as Pantheon or Ile Saint Louis, so you may well find yourself close to it during the rest of your explorations - closer than from Musée d'Orsay.
If you do go, try to make time for mint tea and a North African pastry at the Grande Mosquée across the street from the westernmost entrance. It is often quite crowded, but it is fun.
I love the Jardin des Plantes but I'd wait to decide to go based on weather. There are things that are closer to the Orsay if it's a rainy day or if it's a lovely day, you might combine Jardin des Plantes with a walk.
Be sure to see the Lion of the Botanical Garden. It's a bit difficult to see and is above the fountain at the entrance at the corner of Rue Cuvier and Rue Linne.

Are you doing the Pantheon and/or Sainte-Etienne-du-Mont? If you are a Midnight in Paris fan, the steps Gil sat on to catch the midnight taxi are at Sainte-Etienne-du-Mont and it's an easy downhill from there to Jardin des Plantes.
I guess it also depends on how you feel about boat rides. Not a fan myself - takes too much time - but I know many love them.
