The train is 4:58 from Nice to Milano Centrale with 1 change in Ventimiglia - none of the airport hassles and you go from city center to city center. I could see no direct flights but there is one that stops in Lyon - total length 2.5 hours & cheapest I saw was $141 US - but by the time you add on the extra time for airport check-in & security, and getting to/from airport to city center you are better off on the train. This train is €37.50 for 2nd class and can be booked at SNCF. Be sure and pick a country other than US for your ticket collection country to avoid being re-directed to RailEurope. I use Australia.
There is also a TGV from Lyon that takes 5:15.

I agree with the others that travel by train from Nice to Milan would be the best method. Travel time will be about five hours (depending on which train you choose) with at least one change at Ventimiglia. A departure from Nice Ville at 07:25 will get you to Milano Centrale at 12:50.
BTW, you might want to change the title of your post to reflect the subject of your questions.
