We will be arriving at the Geneva (GVA) airport in early September, scheduled arrival is 13:50 (1:50pm) at Terminal 1.
According to OMIO, the next bus to Chamonix(Gare routière Sud) is at 14:20 (BlaBlaCar Bus) or 14:30 (FLiXBus or .SwissTour).
Is that enough transfer time(30 or 40 mins)?
Where do these buses pick you up?
I am connecting through Paris (CDG), do I need to allow time for customs and/or passport control?
According to OMIO the next bus departures after that are at 4:25/4:30

No passport control, and customs is just walking out the "Nothing to declare" door. Do you need to pick up checked luggage?
Regional bus station is outside the ground level where you exit luggage carousels.
Good question! We will be gone for 3 weeks and although we are planning on doing laundry in France based on R. Steves longtime advice (and our own positive experiences), we do indeed plan to pick up our checked luggage. We still use a single 22" overhead bag for each of us but have found as we get older that lifting these bags to store them overhead can be challenging.
So it sounds like we might be able to make a 14:30 bus (40mins transfer time), assuming no lengthy delays.
Of course the other option is to just get lunch at GVA, wait 2 hours & 40mins and take the 16:30 bus, my concern is that this is almost the last bus.
Are these buses usually full?

No idea how full buses get. Depends on what day of the week.
The Montreux Jazz Cafe at the left end of the area outside the exit from luggage carousels (Customs) is a decent place to kill time.
