I didn't eat in St. Emilion, so I don't have a personal recommendation for you. However, the tourists were mostly hanging out around the bottom (southern end) of town, near the parking lot. If you head uphill, you may find places that are less overrun. Honestly, I don't know how much local trade they get, but I encountered few other tourists in the upper part of the town (beyond the church), and I see restaurants with rather high ratings when I zoom in on the Google map.
