Whats a nice city to stop between York and the Cotswolds/Bath?

We are spending 5 nights on York (taking day trips), then headed to the Cotswolds for several nights followed by Bath for several nights. Final destination is London for a week. The train ride between York to Stow in the Wold is a horrible 5 hrs. Do you have any suggestions of an interesting city along the way that would be about halfway? We could stay a few nights there.

I don't know where you are getting 5 hours from but it can be done in 3 hours 42 minutes to Moreton-in-Marsh (MIM) if that is the station you are heading for to reach Stow-on-the-Wold. Then a short bus ride.
Dep York 11.36 > arrive Oxford at 14.40. Quick change of train & platform to depart Oxford at 14.45 to arrive MIM at 15.18. (I am concerned about the tight time to switch trains at Oxford).

This is one of the routes where split ticketing usually works out cheaper. Try your date on >https://www.traintickets.com/?/

There is no reason why you couldn't make Leicester work.

Train York to Sheffield, then Sheffield to Leicester. Another possible route is York to Peterborough, change for Leicester.

Booked as separate Advance Tickets.

Then Leicester to Birmingham, Birmingham to Worcestershire Parkway, W Parkway to Moreton in Marsh, for the bus to Stow on the Wold.

Booked as three separate tickets.

Alternatively from Birmingham you could route via Oxford. Via Worcester has been the cheaper route. That may have changed in the last few weeks with new cheaper Cross Country trains fares.

But York to Moreton is only just over 4 hours, with 2 changes of train. So you aren't on one train for 4 to 5 hours. You change twice, and could make time for Birmingham say on the way with an extended stop over to break up the day.

Birmingham itself, on your route, could make a 1 or 2 night stop over.
