Brick Lane at the weekend is not on most tourist's hotspots list. Wonderful food from all over the world, street performers and loads of small knick-nak shops. One of my fav places to relax after a hard weeks work.
Also, the V&A museum... Not top of most peoples lists, and i'm not a museum person at all, but the V&A blew me away. Free entry.

I'm not from London, but I thought the Hunterian Museum was pretty interesting (also, it's free). For other suggested sights that aren't so ordinary, check out the Atlas Obscura website and see what they recommend for London that fits your tastes.
Sir John Soane's Museum is quirky and fascinating if you're interested in antiquities and/or Hogarth prints (The Rake's Progress). It's located in Lincoln's Inn Fields a couple of blocks from the Hunterian Museum and the London School of Economics. A few blocks further south are the Courtauld Gallery and (if you're so inclined) the Anatomy Museum.

The Grant museum both intrigues and repulses me - may have to check it out next year if our timing is right! Not quirky per se, but we also enjoyed the Museum of London...
I'll second the Denis Severs House. It was quite different from other historic houses that I've visited. Also, while it is still on the tourist trail, it's a less trodden path to visit the British Library. They have interesting exhibits.

If you have any interest in military history I really enjoyed The Guards Museum at the Wellington Barracks on Birdcage Walk. Small entrance fee, docents are all retired Guardsmen and quite entertaining. Also St Clement Danes, the RAF church, is worth a quick stop if you are in the area.
I'll second/third Sir John Soames museum. Just went yesterday and it was great. Do buy the booklet for 5£ as it will help as nothing is labeled. The docent in the picture room was fabulous. Stay there until he opens the wall where you look down into the Monk's cell. As long as you are there add in the Hunterian Museum unless you are squeamish or have no interest in medical stuff. It is almost directly across the square from the Soames Museum so just walk thru the park to the Royal College of Surgeons.
Also, I find the London Walks tours a terrific way to see some lesser known bits. I just did a walk thru Belgravia yesterday and wow, Mozart stayed in a house just down from my hotel!
Oh - the Painted Hall in Greenwich is gorgeous! The National Maritime Museum was interesting as well, and I even enjoyed doing the Royal Observatory!
