While our friends are touring the Tower of London (which we've seen) would you take a Thames Cruise from the Tower to Greenwich or from Tower to Westminster, both returning to the Tower?

Why not? I took shorter cruise on the Thames but just because of time restraint. And which one? I would toss a coin.
I loved just hopping on and off the Thames Clipper, and easily using the oyster card to do so. Unless you are wanting more of an actual tour.

Indeed. Just get on the Thames Clipper from Tower Pier and head East or West.
We did a boat from Westminister pier to Greenwich and return. It was awesome. The guy doing the commentary was absolutely hilarious. Unfortunately I cant remember the name of the company - it wasn't the fast boat. It was a slow one. I accidently went to the wrong pier for the one I intended to get and got on this company by accident, and loved it!! Even if you don't get this guy, I think it would be a pleasant trip down to Greenwich.
