We are planning to do Stonehenge as a day trip from London by public transportation. We will have 7 day rail cards. Is Waterloo station the only place to get a train to Salisbury? We are staying in notting hill, so I was wondering if we could catch one closer to our flat. My other question is, will we receive any discount on our tickets to Salisbury with our rail cards? If not, is there any other way to save money on them? For example, should I buy them in advance?

Your Travelcard will get you to Waterloo Station but you need National Rail tickets from there. The National Rail site offers day return tickets for £16 if purchased in advance. The train service is with Southwest Trains.

I will just add that you will buy your ticket to the Stonehenge bus from the driver. Get the combo ticket which includes the entrance to Stonehenge as it will save you some time. The driver hops off the bus to get the tickets then you don't have to stand in a line.
I have been trying to buy an advance ticket to Salisbury for a couple of days and keep getting error messages from the SW Trains website. I hope you have more luck!
How many zones in your 7-day travel card? You will only need to buy a ticket from the zone boundary to Salisbury, although if only a 1-2 card this wouldn't be a lot. Look at Advance tickets if you can really tie down what time you want your return train. If there are 3 or more of you look into Group Save to save 34% from non-Advance fares off-peak.
