Could I put together a self guided trip to Bath and Stonehege via trains from Windsor? Is there a place to stay that would be more convenient to the train? Should I rent a car instead? I have not booked the hotel yet.

Are you hoping to do this all in one day? It's possible, I guess, but it would be a really long day, and it wouldn't leave you with much time to see each place. You need to figure on at least two hours to get from Windsor to Bath, two more hours to get from Bath to Stonehenge (taking the train to Salisbury and then the bus to Stonehenge), and three more to get from Stonehenge back to Windsor. Also, Windsor isn't terribly well connected to any of the main train lines, so you need to be comfortable with changing trains two or three times in each direction.
Would it work for you to spend a couple of nights in either Bath or Salisbury, and see both places from there?

We are coming back from France on the morning of the 26th and flying out of Heathrow on the 28th, so my thought was to stay somewhere close to Heathrow and see some of the sights outside of London. My daughter really wants to see Stonehenge. I would prefer Bath. Sounds like we need to choose one of those. Do you have a suggestion of where we should stay near Healthrow?
We are spending 5 nights in London before we leave for Paris, but that time is fairly well eaten up with things we want to do in the city itself.
What time is your flight on the 28th? If it's in the afternoon, there's no need to limit yourself to staying near the airport. Even if it's in the mid-to-late morning, there are early morning buses from both Salisbury and Bath that can get you there on time.
The flight on the 28th is not until 5:30 PM.
So, if we get off the Eurostar at St Pancras at 10:30 am on the 26th, we could take a train to Bath, stay there two nights then take a train to Healthrow?
Or we could spend one night in Bath and then somehow get to Stonehenge on the 27th and stay there overnight, train to Heathrow on the 28th? I'm not excited about Stonehenge but my daughter is.

Seems to me that you are just a little short on time to do both, unless you have an afternoon flight out of Heathrow. I think of Stonehenge as being a "beginning of the day" destination so that you can stay ahead of the crowds. I'm not crazy about Bath (although I think the Roman baths are a great visit). It's easy to get from Heathrow to central London, but it's a little awkward to do trains from Heathrow to Bath. If you drive to Bath, parking is a little complicated. Of course, you could make it work but it might be rushed and you some most of your time running around.
As an alternative, if you are comfortable driving, consider renting a car, drive to Winchester. It's not a long drive, almost entirely motorway so it's relatively easy. Spend the afternoon in Winchester touring the cathedral, taking a town tour. Spend the night in Winchester. The next day get up early and go to Stonehenge. Take your time and really see it well. Then drive to Salisbury -- visit the cathedral or visit Old Sarum (just north of town). If you have an early flight, drive back to Heathrow. Or after Stonehenge drive back and see Windsor. Stay on Windsor or Heathrow depending on the time of your return flight.
We were posting at the same time. Yes, I think you could make both work. Since you are starting in London, you could take the train to Bath and stay in Bath the first night. Then do Stonehenge the next day and stay possibly in Salisbury the 2nd night. You wi need to work out travel times and how early you want to get to the airport but I think this will work.

Yes, with your Eurostar arriving at 10:30 and your flight departing at 5:30, you'll have plenty of time to get to Bath (or pretty much anywhere else, if you want to) to stay for two nights.
There are companies based in Bath that do half-day tours to Stonehenge for a reasonable price - probably less than you'd spend in going there on the train and back. Years ago I took one with a company called "Mad Max" - it looks like the company still exists, but they don't do the half-day Stonehenge tour anymore. But a google search turned up this one: http://stonehengetours.com/visit-stonehenge-trips-from-bath.htm You and your daughter could take a tour like that and still have plenty of time to see the sights in Bath. Or your daughter (if she's an adult) could take the tour by herself, and you could meet up with her afterward.
For your transportation from Bath to Heathrow on the 28th, consider both the train (look up routes at nationalrail.co.uk) and the coach (nationalexpress.com). In either case, be sure to put your destination as "Heathrow" (and the specific terminal you're flying from), not "London." Bath and Heathrow are both west of London, so you'll save a lot of time and agony by not trying to go via central London.
