Generally north of the Thames there is the better transit, especially tube but I would imagine that Southwark hotels would be significantly cheaper. Except the Globe all the significant theatres are on the North side of the Thames.
I don't understand what you mean by walking through the South End- I suspect you mean the South Bank.
By walking the Thames waterfront what part do you mean- even in Central London that goes on for many miles, let alone downstream and upstream.
Which markets?- the big food markets for instance have now all moved out to new premises in the Docklands which are not particularly visitor friendly.

Holborn neighborhood will be closer to theatre.

Southwark is on the opposite side of the Thames closer the Borough Market and across the river from the Tower of London. Also closer to Maltby Market.

Either neighborhood would be fine for all the activities you’d like to engage in.

I’d like to suggest visiting the Shoreditch neighborhood with the 21 year old.

The Old Vic and The National Theatre may have a view on that.

Except for the South Bank and Borough Market, everything else you note is pretty much north of the Thames so Holborn is better. Especially if you plan to spend your evenings at the theater.

But as long as you aren't too from a tube station, Southwark would work as well.

The Old Vic and The National Theatre may have a view on that.

That's a view "to be or not to be" decided later.
