We will be staying in Bath for a couple of days, and are planning to take a train to visit Stonehenge ( suggests about 2 hours to visit). I see the route when I use my google maps to plan the trip, and I understand that, I just was wondering if the bus is a separate fare or is included in the price which is about 96 pounds. Thank you.
The train and bus are separate.
The train from Bath to Salisbury takes about an hour, but I'm not sure where you saw the fare as that seems high, unless that is for several people.
There is a regular special bus (it's bright green) from Salisbury Station - Isaw it last week and I think it takes about an hour each way also.
The most the fare can be from Bath to Salisbury is £30.80pp. If you start after 9.30 it will be £24.30pp.
The bus is a separate charge. The train should be in the range of 17-24 pounds per person round trip. Make sure you give yourself time to visit Salisbury Cathedral, it is quite stunning. Maybe, head out early, visit the Cathedral, have lunch in charming Salisbury and head on to Stonehenge. Enjoy!

Looking at the amount of other train travel you are doing on this trip two two together rail cards at £35 each would more than pay for themselves with 1/3 off all off peak rail travel.
On the bus buy the combo ticket which includes the cathedral if you plan to go there.
