Windsor is a town just outside London, to the west of London.
Canary Wharf is a collection of new buildings, mostly occupied by financial companies, in the East End (East of the centre) of London. I am not sure why you want to go to Canary Wharf, as it is all office blocks, not hotels.
There are two stations in Windsor (but you knew this already, as how else are you getting to Windsor). One (Windsor central) gives services into London Paddington station, the other (Windsor riverside) to London Waterloo.
The best option is to take the route from Windsor riverside to Waterloo, then the underground Jubilee line to Canary Wharf. You can see this on the tube map here: http://content.tfl.gov.uk/standard-tube-map.pdf
Going TO Windsor from Canary Wharf: If you have the time, a fun way would be the RB1 Thames clipper from Canary Wharf dock to London Eye dock. Walk to Waterloo station and take the train from there.
The boat takes 31 minutes to go between these two docks. You will have great views of the city on the way (much nicer than the Tube).
We stayed near the O 2 for a great concert Saturday night. Guess we will take Paddington and go by train instead of bus.

The riverboat wouldn't have been a good choice today in the 100 mph gales of the Storm Katie.
The tube line serving Canary Wharf is the Jubilee. It might have been tempting to pop off at Waterloo and take the service from there but it is a very slow service, twice as slow as the Paddington one.
I'd stay on the Jubilee Line as far as Baker Street, hook over to the Hammersmith and City or the Circle Line a tiny tiny hop to Paddington, anything from Paddington which stops at Slough, then over to the little tiny tiny train around the corner to Windsor....
Keep your hat on in the wind. Umbrellas will be useless.
