This is information I pulled together in 2019 for a planned 2020 trip that was to include Denmark. I haven't yet made it to that country and haven't updated my notes recently, so I'm presenting this information just as a starting point for you.
One-hour boat tours from Nyhavn and Christiansborg Palace are offered at least twice per hour. Tri-lingual. Netto-Badene is about half the cost of the competitor. Departures (for one or both companies) are from midway down the canal on city side at Nyhavn and from Holmen’s Bridge in front of Palace (generally less crowded). Free and clean toilets at head of harbor; none on board. Dress warmly, because the boats are not enclosed.
Hey Captain runs one-hour and two-hour small-boat tours of the harbor. These are more expensive.
The Havenbus (Harbor Bus, #991/992) is a hop-on/hop-off service (not a cruise), using regular transit tickets. Goes to Black Diamond Library, Christianshavn (near Knippels Bridge), Nyhavn, Opera House and Nordre Toldbod.

Last time we were in Copenhagen about 10 years ago, we went to Nyhavn and took the second canal tour company for the one hour tour. It was good.
Some locals told us not to take the first company selling tours.
I was in Copenhagen last summer and we did the canal tour that was included in our "Copenhagen Card". Sorry I can't recall the name of the tour operator. the "Copenhagen Card" we found was worth the price and saved us a good amount on visiting sights
We took a canal tour with our Copenhagen card. We've done worse. Got to see the back of the Little Mermaid.
We did a kayak tour rather than a "boat tour". It was super fun. It was mostly locals and us with a great guide.
