I am spending a night in Copenhagen before departing on a cruise. When I return, I will be going directly from the cruise to the airport. What is the best way to get from the airport to my hotel. And then from my cruise back to the airport?
Assuming your hotel is not very far away, the best bet is to take take the metro directly from the airport to the stop nearest your hotel.

Cruise port to Copenhagen airport by taxi is best but expensive. About 450 DKK-$70.00 last month. Other choice is walk/Bus/Metro would be cheaper but difficult with luggage. Cruise ships might have shore excursions that end at airport. Your hotel can help you with directions to cruise port.
Haven't cruised in or out of Copenhagen yet so I can't offer specific info. However, we have done a good bit of cruising and have found that the transfers offered by the cruise line between the ship and the airport to be very overpriced. Do as much research as you can and do the transfer independently if possible.
We're also going to Copenhagen prior to a cruise. Most large cruise ships go out of the new cruise port a little farther north than the Little Mermaid. You can get there on bus number 26, which would save substantially over taking a very expensive cab ride.
Those flying out after a cruise usually take a cab to the airport. Another option would be taking bus 26 to a metro stop and taking the subway to the airport--if time permits.
I understand that three ships often return to the city some days at the same time, and disembarkation can get a little hectic.
Copenhagen probably has the best public transit of any city. We choose our hotel locations carefully, and study Mapquest so we can use the public transit to get us close enough to our hotel where we can walk it.
