If it were me right now i would fly. I suspect the train stations in Vienna are a mess.
Second option would by Bean Shuttle.
Trains are not a huge mess at the moment - especially to Prague as these trains depart from hauptbahnhof, not Westbahnhof.
As your journey originates in Austria, you should use www.oebb.at for schedules and ticketing. Tickets from 29 Euro.
I found one article that talked about the migrants arriving at hauptbahnhof too.
I haven't been keeping up to date on the current events taking place in Eastern Europe. I knew that Hungary is trying to reduce the flow of people while Germany is opening its arms, other than that I'm clueless. I'm spending every spare moments trying to plan our trip.
