What is the best way to get to Pilsen from Prague? Private transportation? Train? What website do I use to buy tickets for train or private transportation??

Train is by far the best option: it takes less than 1,5 hrs and goes at least hourly at the most attractive price of CZK 95. No need for advance buying. Go to the station one or two days before.
You can check the timetable at the website of the Czech Railways. (Use Praha hl.n and Plzen hl.n for departure and arrival stations.)

very easy buy train , I regularly travel Prague to Plzen by train, they run every hour or so. there is a lot of work being doing in and around the train station but easy enough to work out where you need to be. Last time I was travelling back from Plzen 2 months ago there was only a couple of platforms being used but still easy enough to find the right train .
