There are direct buses from Prague to Nuremberg and direct trains from there to Munich; both reflected in train schedules. How to Look Up Train Schedules Online gives you the DB train schedule link and tips for using it. Either ticket is sold with advance-purchase discount, if you're ready to commit to a date and time, but tickets are also sold in the stations.

Do you plan on spending time in Nürnberg, or is it just a connection point on your way to Munich? There are direct connections from Prague to Munich without going through Nürnberg.
If you intend to stop over in Nürnberg, for how long - part of a day or overnight?

The fastest way (3h39m) from Prague to Nürnberg is the Bahn IC bus. With online advance purchase, the fare is as low as 38€ for the two of you (6 yo is free if declared on the ticket).
Slower, but never more than about 38€ would be to purchase tickets from Prague to Pilsen from Czech Rail in Prague (about 3,60€/adult) and use a Bayern-Böhmen-Ticket (30,50€) from Pilsen to Nürnberg (anywhere) in Bavaria. You can purchase the Bayern-Böhmen-Ticket from the Bahn Ticket Shop. It's in German but pretty self-explanatory. There are four 5 hr connections per day from Prague to Nürnberg with one dedicated change of trains in Schwandorf.
The fastest way from Nürnberg to Munich would be by ICE (1h15m to 1h40m). With sufficient advance purchase online, you can get non-refundable Saving Fare tickets for as low as 29€ for the two of you (and the 6 yo is free when declared on the ticket).
If the lowest priced Savings Fare tickets are sold out, you can always use a Bayern-Ticket (27€ for 2) for regional trains. Since the 6 yo is your own child under 15, (s)he travels free with you on the Bayern-Ticket. There is an RE (Regional Express) about every two hours that goes from Nürnberg to Munich in less than two hours. No advance purchase is necessary.
