Looking for suggestion on best mode of transportation--I am leaning towards a shuttle bus or private car--anyone have any recommendations of best company to use?
What is the best? Fastest, cheapest, the most comfortable? There is an excellent public transport from Prague to Cesky Krumlov. Bus or train, both take about 3 hours one way. Practically every hour there is a bus connection (during a day), one direct train and many with a change in Ceske Budejovice. IMHO direct train would be the fastest, most comfortable. Price about two hundred crowns (about 9 dollars), bus is about the same price. Look for schedule here: http://www.idos.cz . You can switch it to English. I don't consider extra expense for shuttle bus or private car on this route necessary. Time saved would be negligible. However if you go from C.K. to Salzburg or Vienna then it significantly shorten your travel time if you at least take shuttle to Linz and then by train.
My wife and I took a CK Shuttle from Prague to Cesky Krumlov, and were very happy with the service. You literally get door-to-door service from wherever you are to wherever you are going, and the cost struck us as reasonable. We took the same conveyance from Cesky Krumlov to Vienna, and that trip also went well.

there are many bus companies operates this route. very big and comfortable buses, maybe about 2.5-3 hrs depending on the route. It's way cheaper than private car. Bus companies are very comparable, you'll see a lot of them at the florec bus station.
