this company does transfers to Prague from Passau, actually run by an American ex-pat and his Czech wife, they also do airport transfers I have used them many times for that over the years.Highly efficient and trustworthy.

There are no fast trains nor direct trains on this route. The best train schedules take 5.25 hours with one change and depart around 9:25 a.m. and 5:25 p.m. (17:25).

We were very happy with Prague Airport Transfer. The English speaking driver took us right to our Prague apartment and the included walking tour which we took the next day was excellent. Easy to book and very dependable.

At Passau, you will have to find a local taxi or shlep you luggage about a mile to the rail station. Buy a Bayern-Böhmen-Ticket for 28€ first person plus 6,60€ each next four people. Take regional trains to Plzen via Plattling, Bayerisch Eisenstein, and Klatovy. From Plzen to Prague, a Czech Rail ticket is 121 Kc (about 4,63€) pP.
