My husband and I will be flying to Munich and spending some time there before taking the train to Prague for our RS tour in September. We thought it would be fun to stop in a small town on the way, someplace that we can access easily from the train station. Someplace that would have shops to wander through and some small restaurants, without too many tourists. Is such a place possible?
You'll like Regensburg. Somewhat touristy, but not in an unpleasant way. Good rail connections both to Munich (1,5 hrs on an hourly direct train) and Prague (4 hrs on a two-hourly direct train).
I would suggest Domazlice. It is the first stop in the Czech Republic when you go by train from Munich to Prague. Plenty of information about Domazlice on google. It meets your criteria.
Regensburg is not bad but it is not in Czech Republic and you put this question under Czech Republic.
If I were taking the train from Munich to Prague, I'd probably take the 8:43 direct train (takes 5:36). If I wanted to stop over somewhere in between, I'd look at the stops this train makes. Check on www.bahn.com . If you want a town in Czech Republic, perhaps Plzen would fit the bill - it is one of the stops. There are plenty of direct trains from Plzen on to Prague. Not a "small town," however:

You could continue on from Plisen to say Ceske Budejovice or (much more touristy but popular) Cesky Krumlov - more travel time, maybe more interesting to you. Of these, I've been only to Cesky Krumlov.
You could also detour south instead to Salzburg from Munich, then take a shuttle instead of a train back up to Prague.
Thanks, everyone. We have been to Germany in the past, but not the Czech Republic, so that's why I posted in the Czech Republic forum (sorry if that wasn't clear). So we really do want someplace as an introduction to the Czech Republic. I've seen CK recommended many times, but I would imagine that it's too overrun with tourists.
Yes, I can quite easily see what towns the train stops in by looking at the schedule, but I don't know anything about any of them. I'll check into the ones recommended so far.
From Munich I would suggest Plzen, see the "American Monument" there as US troops under Patton were the liberators of Pilsen in 1945. I was there only once , in 2001. Certainly not swamped with tourists then, and , most likely, not now either.
From Munich the train to Prague is via Plzen.
I'd second the suggestion of Domazlice. If you don't mind a small detour, there are two other lovely options: the historical town of Cheb (right at the Bavaria / Czech border) and the famous spa of Marianske Lazne. You could do a three to four hours stop and then stay overnight in M.L. You will love it.
