Wondering how to book two double sleeper compartments next to or near each other for our family of 4. When I make the reservation is it assigning us compartments is different carriages.

If you're using the Czech or Hungarian sites, you might try https://loco2.com. It's a third-party site, but the mark up is very small (especially if you book with a debit card) and the instructions, along with being in English, are often more detailed. I've used this site multiple times and it is totally legit.

Another rail ticket service is PolRail Service. I used them to book a sleeper compartment from Krakow to Prague. Excellent customer service and attention to specific details for my booking.

Perhaps that's all what they have left?
The Man in seat 61 says:
"You can check the berth numbers before you pay. If you book 2 beds in a double sleeper then yes, you'll get one whole 2-berth compartment to yourselves. See the sleeper berth numbering plan here or couchette berth numbering plan here this will reassure you that you are all booked in the same compartment in spite of the non-sequential numbers!"
