I am taking the RS's Best of Eastern Europe Tour in Sep and arriving in Prague one day earlier. The hotel has a shuttle service for a fee (not cheap). I was wondering if I could take a city train or bus to the hotel Metamorphis, same hotel we will be using in the tour. Public transportation always is cheaper but I don't know how convenient is in this case. Please advise,

how much for the transfer if under about 750 kc I would say ok, you can get a private transfer for around 600kc.($25)

this is a company I use and they are run by an American expat and his Czech wife.
Public transport is possible but will leave you with a bit of a walk.
Bus 119 from the Airport to Nadrazi Veleslavin (last stop) and the 26 tram from there to Namesti Republiky and a bit of a walk, or the 119 bus and then the metro from Veleslavin to Staromestska and then a similar lenth walk, check the route on Google maps. 32kc ticket from the stand at the airport or from one of the many ticket machines.
I'm normally a very budget minded traveler, but when I'm getting in from a long transatlantic flight I will often splurge and get a taxi or car service to my hotel. At that point in my trip anything under $50 will seem reasonable to me. It's nice just to not have to think too hard and make transport changes, etc in an unfamiliar place. When I'm leaving I'll usually take public transport because then I know what I'm doing and where I'm going - unless it's an ungodly early flight of course, but I usually don't plan those if I can avoid them.

I just booked the shuttle service recommended above for my trip in October. They seemed very organized and professional this far!
One question--does anyone know if they only take CZK or if you can use a credit card? They made mention to the fact that they only give change in CZK, so I was just curious...

We took them in June. They don't take credit card, just cash. They prefer czk but would take Euro and US$, too, but change would be in czk.
sent a message to the owner of Praguetransport (Prague airport shuttle) and they will take credit cards for advance payments but cash only in the actual cars.

We just got back and used the http://www.praguetransport.com guy too! They were great and would highly recommend if you have even a small group. Very inexpensive and super easy.
I used the AAA app to book a taxi from Prague airport last night and I was impressed by how efficient it was. I booked the taxi while still in Amsterdam - I simply put in my flight number and my address in Prague and the app did the rest. The taxi was scheduled to arrive 30 minutes after landing, but as we got through very quick and didn't have luggage, we called the driver and he collected us sooner. The app estimated that the fare would be 434czk. The fare on the meter came to 420czk, and I gave him 450czk. A good, reliable service with the minimum of fuss.

Of course they won't, in the same way that an American taxi driver would not accept payment in CZK or EUR. Why won't you have CZK? It is the only legal tender of this country.
get some at the ATMs in the airport, you are going to need them anyway
Uber Uber. Uber. The service works perfectly and the cost is half of a taxi. We paid $38 for the taxi to our hotel near Wenceslas square. Our return to the airport with Uber was only $16. During our 4 day stay, we used Uber consistently. No cash problems and we didn't have any language barriers and the app identified exactly where we were for pickup. No worries about overbilling. Prague's taxi drivers are currently threatening to barricade the airport and the main Magistrala route, if the city hall does not crack down on the Uber's illegal, unlicensed, underinsured, tax-avoiding drivers.
Book a real taxi and respect those who play by the rules.
