We are traveling from Prague to Munich and only have one day. We would love to take a bus or train from Prague that stops somewhere along the Danube, hop on a ferry or boat for about a 2-4 hr ride, then get off and get a train or bus to Munich. I've been looking but can't find if this is possible all in one day.

The Danube is way out of the way. The normal route is a DB-bus to Nuremberg and then a fast train to Munich, or a slower train to Nuremberg and then fast train to Munich.
I suppose you could take a very slow bus to Linz (maybe a boat there) and then a combination of trains to Munich but this will be WAY WAY slower, or you could take a slow train from Nuremberg to Regensburg (maybe a boat there towards Valhalla) and then a slow train from Regensburg to Munich.
Is the Danube a requirement for romantic or other reasons or will another river do? Both Prague and Munich have them.
Do you know of any day boat cruises on the Danube like the KD boats on the Rhein? I couldn't find any, but I didn't search that much. Seems like they are all multiday cruises on big cruise ships.
If you can find any, the rail/bus part would be very possible. Thee are rail and/or bus connections from Prague to Nürnberg and Regensburg and rail connections from Nürnberg, Regensburg, and Deggendorf.

how you fit it all together is a good question. Logically you'd want something from Regensburg to Passau but a quick look suggest they only offer cruises out and back to the same place.
Tip for googling things in germany, use the german name! Danube is Donau
I've traveled Wurzburg to Prague in one day with a change in Regensburg. I recall boat tours in Wurzburg, but that's the opposite direction of Munich. It's a long day (with scenery that reminded me of MD, PA, VA), and I was just on the train and didn't stop over anywhere along the way.

Here are some answers, we don't have to be on the Danube, I just picked it since it seemed like the closest river to Munich. 7 years ago we took a one way boat ride( with our luggage) from Vienna to Melk, the a train to Salzburg then onto Munich all in one day. We had such a great day and was hoping to do something like that again. I've been having trouble finding a one way boat ride taking us towards Munich or at least not too far out of the way.
If this doesn't work what city or place in Germany do you think is the best to see on our way from Prague to Munich by either bus or train.

Nuremberg is where the IC bus stops first from Prague. If you want a stop along the way, its a very nice city with lots to see and do.

Regensburg is a lovely town on the Danube. There is a tourist boat trip for a couple hours that runs every couple hours. Tickets are purchased on the river front. The experience was great. We utilized a bus from Munich to Regensburg, 3 -/+ hrs. Other sites in Regensburg are great. Stayed a night and then went on to Prague by bus, 3 -/+ hrs. I would not suggest this option with only one day.

Using a bus might be advisable if you travel on a tight budget. However, travel time by train is much shorter, viz. 1:19 or 1:27 on an ALX train, which you can use with a Servus-ticket for €20 or €26/2 after 9am.
BTW, for the Prague - Munich route, you can buy cheap tickets at the e-shop of Czech Rail. Prices start at czk 638 = €24, you can do an intermediate stop in Regensburg of any length
(avoid the connection offered by bus / train via Nuremberg, which saves one hour but is €109).
