Hello...My sister and I will be visiting Prague for ten days in May. Malostranska metro will be the metro we will be utilizing the most.
We have made reservations for two days in Cesky Krumlov, and would like to take a bus.
What station do we go to to get on the bus to CK? Should we purchase bus tickets in advance or would purchasing the day we travel be okay?

book through Student agency buses, you would leave from Na Knizeci bus station which is near Andel metro you can get the tram 12 0r 20 from Malostranska to Na Knizeci, will take about 10 minutes or so.

Student Agency bus is the way to go. It runs from Na Knizeci bus terminal, which is off of the southern of the two exits of the Andel Metro stop on the "B" line. That is about 1 1/3 miles from the Malostranska Metro station. You can walk, you can take the metro -but that means going into old town to switch to the B train, or you can take the tram down. I would get my tickets in advance, it's an easy on-line order, to make sure I have them for the times I want, but that's me. In addition, when you order in advance you can select your desired reserved seat for no charge. Perhaps the other Prague regulars here can comment on the likelihood of these buses being sold out for walk-up.
BTW, the bus is the way to go for this. It's both quicker and less expensive than the train, and a pleasant ride. Student Agency is first rate. As you might guess, we did this a several years back.

I have used Student Agency a few time for trips to Karlovy vary and found them to be excellent, nice buses, free tea and coffee as well as entertainment, pretty sure they have free wiFi too.
Just adding a refinement to the question -- how about Bean Shuttle or CK Shuttle ?? Higher prices but door-to-door for CK hotels. And for a little more, door-to-door for Prague hotel.
(Sadly, Student Agency doesn't seem to have any bus between CK and Vienna. )

I took the Student Agency bus to CK a few years ago and it was a fun ride and comfy. This may or may not be an issue for you: Our bus didn't have a bathroom on board and did not provide a bathroom break. Not sure if that is always the case. Also when we arrived at the bus station there were no promised waiting cabs and Uber wasn't happening then. We were fine walking to the other end of town to our b and b. but that could be an issue for some. You will love CK !
All Student Agency buses have a bathroom (unless something extraordinary happens and they have to replace the bus quickly). Personally I never experienced that. I advise book your ticket ahead. There are many buses during a day but they fill quickly to C.K.
We traveled from Austria to Cesky Krumlov and took CK shuttle but on the way back to Prague from Cesky Krumlov, we took the very inexpensive Student Agency bus. It was nice and inexpensive. The stop for the SA is a bit of a walk from most of Cesky Krumlov's sights so keep that in mind with luggage (you can take taxi too if needed). We stayed at Krumlov House hostel and loved it. Take a raft tour on the river too!

According to Czech Rail, the train from Praha hl. n. takes 3 hours to CK with a 22 min change at České Budějovice. The bus takes 2h55min from Na Knizeci, but it take about 15 min to get to Na Knizeci from downtown Prague by tram (20?). So I would say the train is faster. The train cost 189 Kc, about $7.75. I don't know what the bus costs.
Train from Prague to Cesky Krumlov takes about 3 and half hours (depending how long you wait in Ceske Budejovice where you change trains). Train from C.B. to C.K. is very slow. Train now costs 275 czk which is right now 11.35 US$. Student Agency bus costs 200 czk which is right now 8.25 US$.
