Anyone know the best tour company to check with for a day trip from Prague to tour Cesky Krumlov?
Viator has a tour:

If you decide to do it yourself, the Man in Seat 61 gives the details of taking the train there and back in a day.

I used his information to travel by train from Prague to Cesky Krumlov, though I stayed 2 nights. If you do the journey yourself, you may wish to set up your account for the Czech Railways (www.cd.cz) first and then login to purchase. Then if you download the app and log into your account, you will see the tickets you have purchased and be able to display them from your phone to ticket checkers.
Mike’s Chauffeurs Service in Prague offers day trips also. Have used them on several occasions. Great service, clean vehicles and very informative. It’s an easy day trip to do yourself by train but Mike’s is a great alternative.
