OEBB is not the Czech Rail website; it's Austrian Rail. I think it's kind of hard to book tickets for destinations outside the Czech Rep from the Czech Rail website, but if you buy tickets from Czech Rail in Prague the ticket will definitely be less than the same tickets in Germany. However, the best place to get tickets in advance from Prague to Berlin is probably from the German Rail website - Savings Fare tickets as low as 29€/P.

As Lee says you got Austrian website instead of Czech. You can find schedule on idos.cz and discounts on cd.cz . To get it immediately in English google cd.cz english. I don't know when you plan to go so I put random date April 17th. On German website are offers for 39 Euro but those are only for very early train (before 5 am) and some late afternoon trains. Otherwise 69 Euro. On Czech site all trains at that date are for 812 czech crowns which in today's exchange course is 29.66 Euro. That's what I expected because generally tickets from C.R. are cheaper than vice versa (going from Prague to Berlin is cheaper than going from Berlin to Prague, or going from Prague to Vienna is cheaper than going from Vienna to Prague).

Question: Looking at both the Czech train website and the Bahn site, the times are exactly the same but the prices as you both mentioned are very different. The Czech site was 3,248czk for 4 people in 2nd class which is about $162 US. First class jumped up to 11,112 czk or $555 US. The Bahn site was 156 Euro or $218 US and 270 euro ($378) for 1st class. My question is are these the same seats or does each company attach their carriage car to the engine?

I ask this because looking at the assigned seat for the czech train does not show compartments but the bahn trains offers the compartment.

If Czech rail and Deutsche Bahn are selling tickets each for their own carriages? That I don't know. But the carriages start at the exactly same time and also arrive to the destination at the same time. I traveled that rail line several times and did not notice any significant difference in carriages.

In 2012, I traveled from Prague to Bad Schandau, a little east of Dresden. In Prague I bought a Czech Rail ticket, in Koruna, for the EC from Prague to Berlin. When I got on, I didn't see any difference in accommodation options between Czech Rail and German Rail tickets. I sat in a 6 person, 2nd class compartment.

Train is the same. Passenger cars are the same. The only difference is price.
