Kmotra Kavarna is a good pizza place, and has some nice alternatives other than pizza as well.

If you are near Republic Square then Pizza Nuova is nice. If you want a higher quality option (especially if you have Gluten Free requirement) or if you prefer the Neopolitan style then Pepe Nero in Josefov.
