In sept I plan to travel from Munich to Prague round trip. Is it better to purchase in advance or am I good purchasing round trip in Munich?

You can do it either way, but if you're ready to commit to specific departures, then it's cheaper to buy in advance. See the Czech site www.cd.cz. for some of the cheapest advance rates, or also www.bahn.com for your proposed travel dates.
