I'm planning a trip for June 2019 with about 10 girlfriends. We'll start in Prague for a few days and then take the train to Franiskovy Lazne (Fransensbad) for 3-4 days of spa / wellness treatments.
Does anyone have suggestions on where to stay? I spent a couple of days at the Ida Wellness Hotel - which was wonderful - but didn't have a lot of spa treatment options there.
Can one stay at one hotel and arrange for treatments at another? Any suggestions?

Yes, you can go for spa procedures in other hotels or spas.

Three Lilies is nice enough. Does it's own treatments but I would not say it's top of the range. Big enough for a group. Great location right in the centre so really close to the mineral waters, park and about 30 minutes walk to the lake (Amerika). My niece actually owns a restaurant there so we know it quite well. Mostly Czech/German in this area. Not many English so if communication is important then confirm the English options.
