All trains on the route have at least one change of train . Many have 2-3 changes of train. Trains take 6-8 hours.

I would suggest you search the Czech rail site and the German rail site. Then buy from the cheaper of the two. Using 3rd party resellers provides no benefit and might be problematic if there were a problem with the train, route or whatever. No upside at all.
Also read the ticket type descriptions for the limitations: then look at the price differences and decide. It might be a flexible ticket for 60 euro or a use it or lose it ticket for 20 euro.
You will be making at least one transfer and it isn't a cheap ride.
Unfortunately the only direct flights are Lufthansa and they are expensive.
Why not visit Vienna for a few days on the way to Munich? Direct trains between each.
Check out RegioJet bus service. Under 5 hours and they have a sort of first class section that looks nice and has some perks.

Yes, there are six direct trains a day, departing Prague at 7:35 - 9:35 - 11:35 - 13:35 - 15:35 - 17:35. Travel time is 5:43. Look up details and fares ad CD.CZ (prices at the DB website are usually - much - higher). Seat reservation is possible, but CD opens it usually just 4-5 weeks in advance. Alternatively, you could take the Flixbus (6-8 connections per day) or one of the two daily RegioJets, which are 50 min faster (unless stuck in a traffic jam).
BTW, it is pointless to buy a first class ticket for this train, there are only a few 1th class seats (note: one of the two 1th class coaches only runs from Prague to Plzen) and the difference to second class is basically the color of the seats.
sla019, well done. I looked quickly at the DB website and didn't see those. Don't know how i missed them (I havent gone back, I just trust you).
There are roadworks between Regensburg and Schwandorf till, I believe, mid August. So, no direct trains during that period.
BTW. the train Munich - Prague and vv. is not operated by DB, and that means that the data on their website is not necessarily up to date. For this train, the website of Czech Railways (CD.CZ) or its German cooperation partner (https://www.laenderbahn.com/alex/en/) is more reliable.

I did that route in early May but in reverse....Munich to Prague.
After looking at my options, I flew. A short flight on Lufthansa.
Contrary to a prior post. there actually is an upside in taking a look at websites such as The Trainline or Omio because they will show you train tix prices of more than one train company. The Czech national rail company is not going to show you tickets for sale by other train companies and, in fact, there were cheaper train tickets from train companies other than Ceske Drahy for several days in September. On one day the Czech company’s least expensive ticket was about $102 whereas another company had tickerts priced at $60.
It’s always a good idea to Czech out a source that has prices for multiple train companies. Then you can buy the least expensive train tickets directly from the company which offers them.

There is only one company that operates direct traines between Prague and Munich (and the OP asked for a direct one), and that is the cooperation Czech state railroad (CD) / Länderbahn (Alex), which operate on behalf of the Czech Ministry of Transport and its Bavarian counterpart, the Bayerische Eisenbahngesellschaft (BEG). Otherwise we wouldn't have a train between Munich and Prague at all, after DB simply discontinued their trains many years ago. What Trainline / Omio show apart from these direct trains, are completely pointless multiple transfer connections from CD to DB via Cheb or Bayerisch Eisenstein, which actually take 7-8 hours, and which they offer at the ridiculously expensive standard fare (concealing the fact that it would be considerably cheaper if a Bayern- or Bayern-Böhmenticket were included). And even these connections are cheaper with CD. E.g., Prague-Munich via Cheb, dep Praha 10:35: Trainline = €87.99, CD = 762 czk = €30.70. I would really like to see a single example where Trainline etc. offer the same connection cheaper than CD.
